    生体内のゲノムDNAは、生命の設計図であり、そこから産生されるタンパク質が厳密に制御されることで、複雑な生命現象を構築している。本研究では、人工核酸と呼ばれる化学的に改変したDNAを利用して、ゲノムDNAを配列選択的に認識する新規技術を開発することを目指す。最終的には、本手法を利用することで、生命現象の解明や病気の治療法の開発などにつなげていきたいと考えている。
    2本鎖DNAの配列選択的認識は基盤的な技術であるがゆえ、応用可能性は非常に高く、ゲノム編集、遺伝子発現制御などの幅広い展開が可能である。それに対しこれまでは、Zinc Finger、TALE、Cas9などのDNA結合タンパクを利用して、主に研究が進められてきた。もし合成分子で2本鎖DNAを配列選択的に認識することが出来れば、実験手技の大幅な簡便化だけでなく、従来のDNA結合タンパクにはない新たな研究展開が期待される。そこで本研究では、人工核酸であるペプチド核酸(Peptide Nucleic Acid, PNA)の特徴的な2本鎖DNA認識様式であるインベージョンに着目し、新たなDNA認識技術の構築を目指した。これまでのインベージョンでは、PNAの核酸塩基部への複雑な化学修飾が効率的なDNA認識効に必須であった。しかし、その合成は煩雑であり、このPNAの合成面が、インベージョン応用研究の汎用化への足かせとなっていた。
    本研究では、必要となる核酸塩基への化学修飾を簡素化することで、より簡便なPNA合成を達成し、様々な応用研究に適応しやすいインベージョン系の構築を目指した。今年度は、市販のPNAモノマーであるFmoc-G PNAモノマーを利用し、1ステップの非常に簡便な化学修飾を用いることで、PNAのインベージョンの促進を検討した。具体的には、正電荷を核酸塩基中に導入することで、PNAのDNA結合力の向上および、PNA間の相互作用の抑制を同時に達成し、より高効率なインベージョン系の構築に成功した。PNAのインベージョン効率はマイクロチップ電気泳動により評価を行い、PNAによるDNAおよびPNA認識については、UVによる融解温度測定により融解温度Tmを算出し、設計通りに正電荷導入PNAが機能していることを確認した。さらに、従来のPNAでは効率的なインベージョンが困難であった生理的条件下でも高いインベージョン効率を示すことを明らかにした。
    本研究課題「効率的な2本鎖DNA認識を達成するペプチド核酸の開発」に向けて、申請書には大別して3つの研究テーマの検討について記載した。そのうちの1つ目が、塩基部位への正電荷導入を用いた新規インベージョン系の開発である。本テーマに関しては、前述のように検討を終え、学術論文として発表を行った(M. Hibino, Y. Aiba*, and O. Shoji*. “Cationic guanine: positively charged nucleobase with improved DNA affinity inhibits self-duplex formation”, Chem. Commun., 56(17), 2546-2549 (2020).)また、査読の際にその研究成果を評価され、inside back coverとして採択された。現在は正電荷導入PNAのさらなる応用研究について、共同研究も含めながら展開を進めている。さらに、現在は申請書に記載した残りの2つのテーマを前倒して検討を進めており、当初の計画以上の進展であると判断した。
    申請書には、前述の「効率的な2本鎖DNA認識を達成するペプチド核酸の開発」に加えて、「化学修飾に依存しない新しい配列設計を用いたインベージョン系を構築」を行うことで、インベージョンの手技の簡便化とその認識効率の向上を図ることを記載している。さらに、「従来明らかでなかったPNAのインベージョン複合体の構造解析」を行うことで、詳細な構造情報に基づき、PNAをはじめとした次世代の人工核酸に対する合理的な設計指針の構築を目指す点も重要な研究課題として挙げている。今後の研究期間内には、上記2点について重点的に検討を進め、PNA(特にPNAによるインベージョン)を汎用的な2本鎖DNA認識技術として完成させることを目指したい。また、本研究課題の研究期間全体で得られた技術を統合し、様々な生命現象の解明を目指した応用展開につなげたいと考えている。

    RNA interference (RNAi) is a gene regulation mechanism, in which small RNA molecules inhibit the translation by targeting messenger RNA. For their wide applications including a nucleic acid therapeutics, a eukaryotic Argonaute (Ago), a key protein in RNAi pathway, has been intensively studied. However, it was found that a Thermus thermophilus Ago (TtAgo) shows DNA scission activity with a guide DNA (not RNA). This TtAgo works as a DNA-guided endonuclease and it could be a potential tool for genetic engineering.
    In this study, we have succeeded in the expression of TtAgo, and its DNA scission activity was controlled by using guide strands with artificial nucleic acids. Furthermore, it was also found that the effect of the modification on the DNA scission activity depends on the modification position. This simple and easily-available strategy should be useful and widen the possibility of TtAgo applications.

    Peptide Nucleic Acid (PNA) is a one of DNA analogues and it can form stable duplex with its complementary DNA. Furthermore, PNA can "invade" a double-stranded DNA sequence-selectively (formation of invasion complex) and this special recognition mode of double-stranded DNA is called "strand invasion". In this study, we developed a strategy to stabilize the invasion complex for the analysis of higher-order structure of DNA.

    Man-mode tool (super artificial restriction enzyme), developed by our group, is highly site-selective and cuts huge human genome at one target site. In this research, this cutter was used to obtain desired fragments from human genome. Telomeres and other fragments were clipped from human genome with high selectivity. It was found that the telomere length is different from a chromosome to another even in the same cells. This unexpected finding has never been obtained by previous methods, showing superb roles of the present chemical cutter for molecular biology. Even in alive human cells, the super artificial restriction enzyme site-selectively cut the genome, inducing desired homologous recombination. Furthermore, the function of the cutters were improved by various chemical modifications. Attachment of nuclear localization signal peptide to PNA was especially effective and allowed the invasion of the PNA into the genome to proceed spontaneously under physiological conditions.

    遺伝子組換え技術は、遺伝子の本体であるDNAを位置選択的に切断し、他の遺伝子と連結することで達成される。しかし、DNA切断に用いられる天然制限酵素は、切断位置が限定されたり、選択性が不十分であったりと、ゲノムなどの巨大DNAを扱うツールとしては不十分であった。これに対し我々は、DNA加水分解触媒Ce(IV)/EDTAとPNA(ペプチド核酸)を併用し、天然を超える高い位置特異性と自由度を有した人工制限酵素の構築を行ってきた。
    本研究では、さらに高度な遺伝子操作に向けた汎用的なツールとして完成させるべく、切断効率・選択性をより向上させた次世代の人工制限酵素の構築を目指した。今年度は、DNA配列認識部位であるPNAにリンカーを導入し、その認識能が配列全体として向上していることを明らかにした(投稿作業中)。さらに本系を発展させ、機能性リンカーを用いたPNAへの新機能付与にも成功した(論文1、2)。また、EDTP配位子とCeとの相互作用を利用して切断効率の大幅な向上に成功し、その切断機構の解明も行った(論文3)。
    現在は、PNAへの配位子修飾へと展開が行われている。EDTP以外にもCeとの強い相互作用を示すポリアミン系錯体のPNA導入に成功し、切断の高効率化が確認されており、今後のさらなる展開が期待される。
    上記の結果はいずれも、本系を次世代の遺伝子操作ツールとして今後展開していく上で非常に重要な知見である。巨大DNAを対象とし長鎖PNAを用いる場合では、複数のリンカーを導入してミスマッチ識別能を向上させたり、EDTPなどの配位子を修飾したPNAを用いたりすることで、さらなる切断効率の向上が期待される。このように本人工制限酵素をさらに発展させ、より高い活性・選択性でDNAを位置選択的に切断する技術が確立されることで、従来は達成が困難であった遺伝子操作などへの応用が期待される。
