    水田は水稲栽培期間の大半が湛水状態にあるため、土壌の大部分は嫌気的・還元的な環境になる。一方、そこで栽培される水稲は根端まで酸素を送ることができ、根圏は部分的に酸化的な環境となる。還元的な土壌と酸化的な根の境界では鉄の酸化還元反応が活発に起こり、鉄酸化菌や鉄還元菌がその反応に関与する。本研究では、水稲根に生息する鉄酸化菌・鉄還元菌の多様性や群集動態、遺伝的特性を解析し、その生態と機能を明らかにすることを目的とする。

    湛水水田土壌中の鉄濃度は,微生物培養で通常用いる培地に比べ10倍から100倍程度高い。このような条件下の土壌に生息する微生物が持つ金属酵素中の微量金属元素と鉄との間の拮抗関係を明らかにすることを目的とする。メタン生成古細菌あるいはメタン酸化細菌を対象とし,ヒドロゲナーゼ,メタンモノオキシゲナーゼ,ニトロゲナーゼのニッケル,銅,モリブデン,バナジウム含有型と鉄含有型のそれぞれのアイソフォーム酵素の発現に及ぼすFe2+濃度の影響を解析する。

    湛水下で栽培されるイネ(水稲)には土壌病原菌による連作障害が起きない。従来,湛水で生じる土壌の還元・嫌気状態により好気性の土壌病原菌の活動が抑制されることがその原因とされてきたが,イネと同様に湛水下で栽培されるレンコンやクワイにはフザリウム等の好気性糸状菌による連作障害が起きるため,他に原因があると思われる。イネの根圏では地上部より送られる酸素が根から漏出し酸化的となる。このようなイネの根圏で活発化する(1)原生生物の捕食作用,(2)根周囲の酸化還元境界層における二価鉄の酸化反応によるラジカル生成,(3)非病原性の細菌・糸状菌群集の増殖が土壌病原菌を抑止していると想定し,その機作を探る。
    湛水下で栽培されるイネ(水稲)には土壌病原菌による連作障害が起きない。従来,湛水で生じる土壌の還元・嫌気状態により好気性の土壌病原菌の活動が抑制されることがその原因とされてきたが,水稲と同様に湛水下で栽培されるレンコン,クワイにはフザリウム等による連作障害が起きるため,他に原因があると思われる。本研究では,地上部より送られる酸素が根から漏出し,酸化的となるイネの根圏で活発化する微生物活動と生化学反応が土壌病原菌に対する抑止性に関与していると想定する。水稲根圏において,優占して生息する原生生物の捕食作用,根周囲の酸化還元境界層の鉄酸化反応,根からの酸素と有機物で増殖する細菌・糸状菌群集に注目し,水稲が土壌病原菌に対し抑止性を発揮している機作を探ることを目的とする。
    まず、実験に供試する病原菌の選定を行った。本研究ではフザリウム属菌を対象として用いることを想定している。これまで、レンコンやクワイに対して病原性を示すことが知られていたFusarium communeの菌株がイネ(インディカ種)に対しても根腐れや地上部の萎凋を引き起こすことを2021年にマレーシアの研究者が報告した。そこで、日本の水田土壌等より分離されたF. commune菌株を国内の微生物保存機関およびフザリウムの研究を行っている研究室から分譲あるいは譲受し、ジャポニカ種の日本晴の実生苗に接種し、病原性を示すかどうか確認した。供試した6菌株の全てについて、根の伸長抑制と褐変が生じることが確認でき、いずれの菌株もイネに対し病徴を示した。また、病原性の程度には菌株間で差が見られた。以上より、これらのF. commune株を水稲根に病徴を起こす病原菌として今後の実験に供試できることが明らかになった。
    本研究ではフザリウム属菌を水稲に対する病原菌として用いることを想定していた。これまでイネの根に明確な病徴を生じるフザリウム属菌は国内では知られていなかった。さらに、国内で最も多くのフザリウム属菌が寄託されている微生物保存機関のそれぞれの菌株の記載を調査したが、根に対する病原性を明記している寄託株はなかった。このような状況下で、レンコンやクワイに対して病原性を示すことが知られていたFusarium communeの菌株がイネ(インディカ種)に対しても根腐れや地上部の萎凋を引き起こすことが報告された。そこで、微生物保存機関に寄託されているフザリウム菌株の記載を再度チェックし、日本の水田土壌より分離されたF. commune菌株を選抜した。これまでの研究により、F. communeの菌株がジャポニカ種のイネの根に病徴を生じることを明らかにでき、供試する菌株候補の準備を整えることができた。以上より、おおむね順調に研究が進展していると考えている。
    水稲が土壌病原菌に対し抑止性を発揮している機作を探るため、今回得られた研究結果に基づき、イネの根に対する病原性の程度が異なる複数のF. communeの菌株を用いて以下の3つの観点から解析を進める予定である。原生生物による捕食作用については、イネ根圏より分離された原生生物株がF. commune株を捕食するかを調査する。根圏での鉄酸化反応による病原菌の抑止作用については、化学的および生物的鉄酸化反応に伴うヒドロキシラジカルの発生の確認とF. commune株に対する生育抑制作用を調査する。根圏に生息する微生物(細菌・糸状菌)による抑止作用については、圃場において湛水水田条件および落水畑条件でイネを栽培し、それぞれのイネから調製した根圏土壌試料について、フザリウム共培養法を用いてF. commune株に対する抑止作用の調査を行う。

    水田土壌中の鉄の酸化還元反応は、土壌中の物質代謝に大きく影響する重要な反応であるが、これまで鉄酸化反応については非生物的な反応が主体と考えられてきた。しかし、近年、Gallionellaceae科の微好気性鉄酸化細菌(以下、鉄酸化細菌)が土壌中の鉄酸化反応に深く関わることが明らかにされた。本研究では、鉄酸化細菌株の鉄酸化活性と水田土壌中での鉄酸化反応に伴う鉄酸化細菌数の変化から、土壌中での鉄酸化ポテンシャルを評価する。また、酸化された鉄と一緒に共沈した細胞などの易分解性有機物が、水田土壌の可給態窒素源の一部を担う可能性を探る。以上より水田土壌中での鉄酸化細菌の潜在的な役割を明らかにする。
    本研究では、Gallionellaceae科微好気性鉄酸化細菌(以下、微好気性鉄酸化細菌)の分離菌株を用いた培養実験による鉄酸化活性の評価と、室内での土壌培養実験による微好気性鉄酸化細菌の動態の解析から、水田土壌での微好気性鉄酸化細菌の鉄酸化ポテンシャルを推定することを目指す。本年度は、昨年度検討した室内での土壌培養実験を引き続き行い、湛水水田土壌を落水したときの微好気性鉄酸化細菌群集の動態を解析した。また、微好気性鉄酸化細菌分離株を用いて、鉄酸化活性を測定する予備実験を行った。
    水田土壌に粉末状にした稲わらを混合し、ガラスシリンジを用いて30℃、暗所で4週間湛水培養した。その後、培養温度を12℃、30℃、37℃に変更して下方より排水することによって落水状態とし、土壌中の活性2価鉄量を経時的に測定した。その結果、湛水培養により活性2価鉄量は乾土1gあたり2.5 mgまで増加した。一方、落水後は、2週間経過してもほとんど減少しないか、わずかに減少したのみであった。落水後の微好気性鉄酸化細菌群集の動態を16S rDNAを対象とした定量PCRにより解析した結果、16S rDNAコピー数は落水後5日(30、37℃)、または17日(12℃)の間に10-90倍増加し、低い温度ほど増加率が大きかった。以上より、微好気性鉄酸化細菌群集は、落水後、活性2価鉄量の変化が少ない短期間で活発に増殖し、その応答は温度によって異なることが明らかとなった。
    また、水田より分離した微好気性鉄酸化細菌を対象に、液体培地中での鉄酸化活性を測定することを試みた。結果、十分な細胞数を測定に用いることで非生物的な鉄酸化反応を上回る鉄酸化活性を測定することができることが明らかになった。
    当初の計画では、微好気性鉄酸化細菌分離株の鉄酸化活性を測定し、土壌培養実験の結果と併せて土壌中における微好気性鉄酸化細菌の鉄酸化ポテンシャルを推定することを計画していたが、分離菌株の鉄酸化活性の測定が予備実験までとなり、予定していた計画を全て完了することができなかった。
    現在、分離菌株の鉄酸化活性の測定途中であり、活性測定を引き続き行う。その結果と土壌培養実験の結果を併せて、水田土壌落水時の微好気性鉄酸化細菌の鉄酸化ポテンシャルを推定する。
    また、当初の計画の一つである、落水時の鉄酸化反応により形成した非晶質鉄酸化物量とそこに含まれる窒素やリン量、また土壌中の微好気性鉄酸化細菌群集の動態との関係を探り、水田土壌における鉄の酸化還元やそれに伴う物質動態における微好気性鉄酸化細菌の潜在的な役割を明らかにする。

  6. Long-term examination of microbial community dynamics in paddy-upland rotational field to elucidate the stability of microbial community in paddy field soil

    Microbial communities in paddy field soil exhibit stable and robust traits though the field is managed with annual submergence and drainage. To elucidate the mechanisms involved in the traits of the communities, dynamics of soil microbial community was investigated for 11 years in a paddy-upland rotational field with 3-year intervals of upland conversion and return to paddy field. The abundance of microbial community, irrespective of aerobes or anaerobes, decreased after upland conversion and increased after returning to paddy field in many cases. The composition of bacterial community in the upland periods was greatly different from that in a continuous paddy field (control), but the similarity in the composition between the two fields tended to increase as the period after returning to paddy field increased from 1 to 3 years. Annual cultivation of paddy rice under flooded conditions may create and maintain the stability and robustness of the microbial community in paddy field soil.

    The characteristics of Fe oxides formed during the growth of Gallionella-related Fe-oxidizing bacteria and dynamics of Gallionella-related Fe-oxidizing bacterial community in paddy field soils were studied to understand the role and significance of them in the Fe oxidizing process in paddy field soil. The microscopic observations and XAFS analysis showed that Gallionella-related Fe-oxidizing bacteria produced ferrihydrite-predominated iron oxides during the growth, some of which produce dendrite structures of Fe oxides. The community analysis showed that the dynamics of Gallionella-related Fe-oxidizing bacterial community changed depending on the redox cycle of Fe in paddy soils. These results suggested that Gallionella-related Fe-oxidizing bacteria are involved in the Fe-oxidizing process in paddy field soil, and their behavior may influence the dynamics of not only Fe but also other elements in the soil.

    Iron toxicity in rice caused by higher contents of ferrous iron generated under anoxic conditions brings about severe deterioration of paddy rice production in some areas of the tropics. This research project focused on the microorganisms involved in the redox cycle of iron in the rhizosphere of rice under iron toxic conditions. Microbial community structures of iron reducers and oxidizers were investigated in the bulk and rhizosphere soil and root samples of rice plants with and without the symptoms of iron toxicity in an iron-toxic paddy field in the Kou valley, Burkina Faso, West Africa. The characteristics of the communities of iron reducers and oxidizers were compared with those in a paddy field in Japan without iron toxicity. Irrespective of the symptoms of iron toxicity in rice, a clear predominance of iron reducers over iron oxidizers was revealed in the rice rhizosphere in the iron-toxic paddy field, which corresponded well to the higher contents of ferrous iron in the soil.

    Focusing on paddy soil, we analyzed the fluctuation of the redox boundary layer and the response of the microbial community. In the paddy soil surface layer, the dissolved oxygen concentration showed extremely large fluctuation from supersaturation to complete anoxia. The oxidation-reduction potential also changed dramatically in the paddy rice rhizosphere according to the growth of rice. Protozoa living in paddy soils are considered to play an important role as a predator in the redox boundary layer, as there are groups with suitable oxygen concentration or redox potential and a group adaptable to a wide range of oxygen concentrations. Although methane oxidation bacteria require oxygen for methane oxidation, they were able to maintain their activity for a long time even under anaerobic conditions. Microaerobic iron-oxidizing bacteria act in the surface.
