    Sorghum is the fifth most important cereal crop. Here we performed molecular genetic analyses of the ‘SUGARY FETERITA’ (SUF) variety, which shows typical sugary endosperm traits (e.g., wrinkled seeds, accumulation of soluble sugars, and distorted starch). Positional mapping indicated that the corresponding gene was located on the long arm of chromosome 7. Within the candidate region of 3.4 Mb, a sorghum ortholog for maize Su1 (SbSu) encoding a starch debranching enzyme ISA1 was found. Sequencing analysis of SbSu in SUF uncovered nonsynonymous single nucleotide polymorphisms (SNPs) in the coding region, containing substitutions of highly conserved amino acids. Complementation of the rice sugary-1 (osisa1) mutant line with the SbSu gene recovered the sugary endosperm phenotype. Additionally, analyzing mutants obtained from an EMS-induced mutant panel revealed novel alleles with phenotypes showing less severe wrinkles and higher Brix scores. These results suggested that SbSu was the corresponding gene for the sugary endosperm. Expression profiles of starch synthesis genes during the grain-filling stage demonstrated that a loss-of-function of SbSu affects the expression of most starch synthesis genes and revealed the fine-tuned gene regulation in the starch synthetic pathway in sorghum. Haplotype analysis using 187 diverse accessions from a sorghum panel revealed the haplotype of SUF showing severe phenotype had not been used among the landraces and modern varieties. Thus, weak alleles (showing sweet and less severe wrinkles), such as in the abovementioned EMS-induced mutants, are more valuable for grain sorghum breeding. Our study suggests that more moderate alleles (e.g. produced by genome editing) should be beneficial for improving grain sorghum.

    Itaconic acid is a promising biochemical building block that can be used in polymer synthesis. Itaconic acid is currently produced in industry by the natural producer fungus Aspergillus terreus using glucose as a main carbon source. Most research for itaconic acid production using lignocellulosic-based carbon sources was carried out by A. terreus. Engineered Corynebacterium glutamicum strain which can grow in presence of fermentation inhibitors without effect on growth, was used for production of itaconic acid using sweet sorghum juice and bagasse sugar lysate (BSL). BSL contains many inhibitors unlike sorghum juice. C. glutamicum could grow in the media containing both types of lignocellulose-based carbon sources without showing any growth inhibition, however, sorghum juice was better in itaconic acid production than BSL. Different constructed strains of C. glutamicum were used for itaconic acid production, however, C. glutamicum ATCC 13032 pCH-Tad1optAdi1opt strain expressing Adi1/Tad1 genes (trans-pathway) from Ustilago maydis proved to be better in itaconic acid production giving final titer of 8.4 and 4.02 g/L using sweet sorghum juice and BSL as the sole carbon sources by fed-batch fermentation. Our study is the first for production of itaconic acid using sweet sorghum juice and BSL. The present study also proved that C. glutamicum can be used for enhancing itaconic acid production using lignocellulosic-based carbon sources.

    Recent availability of large-scale genomic resources enables us to conduct so called genome-wide association studies (GWAS) and genomic prediction (GP) studies, particularly with next-generation sequencing (NGS) data. The effectiveness of GWAS and GP depends on not only their mathematical models, but the quality and quantity of variants employed in the analysis. In NGS single nucleotide polymorphism (SNP) calling, conventional tools ideally require more reads for higher SNP sensitivity and accuracy. In this study, we aimed to develop a tool, Heap, that enables robustly sensitive and accurate calling of SNPs, particularly with a low coverage NGS data, which must be aligned to the reference genome sequences in advance. To reduce false positive SNPs, Heap determines genotypes and calls SNPs at each site except for sites at the both ends of reads or containing a minor allele supported by only one read. Performance comparison with existing tools showed that Heap achieved the highest F-scores with low coverage (7X) restriction-site associated DNA sequencing reads of sorghum and rice individuals. This will facilitate cost-effective GWAS and GP studies in this NGS era.     Sorghum bagasse pretreated with diluted acid, which was predominantly composed of glucan (59%) and xylan (7.2%), was used as a lignocellulosic feedstock to produce D-phenyllactic acid (PhLA) by a recombinant Escherichia coli strain expressing phenylpyruvate reductase from Wickerhamia fluorescens. Compared to filter paper hydrolysate, the PhLA yield was reduced by 35% during fermentation with enzymatic hydrolysate of sorghum bagasse as a carbon source, and metabolomics analysis revealed that intracellular levels of erythrose-4-phosphate and phosphoenolpyruvate and NAD(P)H regeneration for PhLA production from glucose markedly reduced. Compared to the separate hydrolysis and fermentation (SHF) with sorghum bagasse hydrolysate, simultaneous saccharification and fermentation (SSF) of sorghum bagasse under glucose limitation conditions yielded 4.8-fold more PhLA with less accumulation of eluted components of p-coumaric acid and aldehydes, which inhibited PhLA fermentation. These results suggest that gradual hydrolysis of sorghum bagasse during SSF reduces the accumulation of both glucose and fermentation inhibitors, collectively leading to increased PhLA yield.

    The production of the bioplastic precursor 3-amino-4-hydroxybenzoic acid (3,4-AHBA) from sweet sorghum juice, which contains amino acids and the fermentable sugars sucrose, glucose and fructose, was assessed to address the limitations of producing bio-based chemicals from renewable feedstocks. Recombinant Corynebacterium glutamicum strain KT01 expressing griH and griI derived from Streptomyces griseus produced 3,4-AHBA from the sweet sorghum juice of cultivar SIL-05 at a final concentration (1.0 g l(-1)) that was 5-fold higher than that from pure sucrose. Fractionation of sweet sorghum juice by nanofiltration (NF) membrane separation (molecular weight cut-off 150) revealed that the NF-concentrated fraction, which contained the highest concentrations of amino acids, increased 3,4-AHBA production, whereas the NF-filtrated fraction inhibited 3,4-AHBA biosynthesis. Amino acid supplementation experiments revealed that leucine specifically enhanced 3,4-AHBA production by strain KT01. Taken together, these results suggest that sweet sorghum juice is a potentially suitable feedstock for 3,4-AHBA production by recombinant C. glutamicum. (C) 2015 Elsevier Ltd. All rights reserved.

    High-throughput technologies for determining DNA sequence variations have enabled new genomics-based breeding strategies, such as genomic selection. While genomics technologies are making rapid progress in throughput and cost efficiencies, technologies for measuring plant phenotypes, i.e., "phenotyping", remain inefficient. Phenotyping is now the most time-consuming and error-prone step in genomic-based breeding strategies. To measure plant phenotypes with high efficiency and accuracy, we are developing a high-throughput phenotyping system. The system consists of two main parts: The plant management system using radio-frequency identification device (RFID) tags and the data collection system connected to multiple measuring devices via Bluetooth. The first system enables us to link plants to data on the Internet and to keep records of cultivation management. The second system enables us to collect data measured by multiple devices via Bluetooth connections. With this system, we can aggregate various types of measurement data in an efficient and precise manner. High-throughput phenotyping systems lead to efficient and accurate data collection and will strongly support genomic breeding in crop plants.

    A full length cDNA whose corresponding mRNA is down-regulated during the mouse embryonic brain development was isolated. The cDNA contains a single long open reading frame which could encode a protein with relative molecular mass of 41 kDa. The predicted gene product contains long stretches of prolines towards the NH2-terminus, followed by a leucine/proline rich region. The cDNA probe detected a number of mRNA species in Northern blot analysis. The reverse transcriptase-polymerase chain reaction analysis of mRNA from adult mouse tissues indicated that heart and testis expressed this gene (named NDPP-1) at relatively high levels, while lower levels of mRNA were detected in a number of other tissues. Expression of NDPP-1 was also detected in embryonic carcinoma and pheochromocytoma cell lines, but not in fibroblasts. The cDNA hybridized to genomic DNA from several vertebrates species in Southern blot analysis indicating interspecies conservation of this gene. The interesting pattern of expression of the NDPP-1 gene during mouse brain development and the structure of its putative protein product indicate that this gene may play an important biological role in the development of mouse central nervous system. © 1992.

    Sorghum (Sorghum bicolor (L.) Moench) is a high-biomass C4 crop with high photosynthetic efficiency. It can tolerate severe climatic conditions such as drought, soil salinity or high temperatures. Many cultivars of sorghum have been bred for specific purposes, for example, "biomass sorghum" (many cultivars are F_1 hybrids) with extremely high biomass were bred for high silage yield, and "sweet sorghums" (many cultivars are inbreds) with high sugar content in the culm (stalk) juice were bred for syrup production. This clear delineation of the two means that there is currently no cultivar possessing both extremely high biomass and high sugar content, which is actually the type highly suitable for our "biorefinery model" involving a cascade of sugar extraction and bagasse production from a large amount of sorghum biomass. Thus, we are taking the challenge of producing a new cultivar that possesses the two traits important for biorefinery use through DNA Marker-Assisted Selection (MAS). In this review, we introduced some basic studies to target our breeding goal, QTL analyses for sweetness and culm height. Another new challenge, the application of Genomic Selection (GS) to sorghum breeding is also discussed.

    We examined the role of SigC (Sll0184), a sigma factor of RNA polymerase (RNAP), in a unicellular cyanobacterium, Synechocystis sp. strain PCC 6803. On the inactivation of sigC, which is an Escherichia coli rpoD homolog, cells were viable but had a low survival rate in the stationary phase of growth under normal physiological conditions, indicating that SigC is a group 2 type sigma factor. In analyses of transcript and protein levels using the sigC knockout strain, it was found that expression of glnB, a nitrogen key regulatory gene, is controlled by SigC in the stationary phase. Primer extension revealed that the glnB nitrogen promoter (P2) was specifically recognized by SigC in the stationary phase under conditions of nitrogen starvation. In vitro studies with purified enzymes indicated effective transcription, on supercoiled DNA templates, from P2 by SigC-RNAP with NtcA which is an activator for nitrogen gene transcription. DNase I footprinting also indicated binding and related sites of NtcA and/or RNAP with SigC on the nitrogen promoter. The unique promoter architecture and the mechanism of transcription by RNAP with SigC are also discussed.

    The cyanobacterium Synechocystis sp. strain PCC6803 is an interesting model organism for preoteome study because it is a photosynthetic procaryote and its genomic sequence has already been determined at our institute. We thus initiated characterization of this organism from a proteomic viewpoint by exploiting two-dimensional (2-D) gel electrophoresis coupled with N-terminal protein sequencing. In a previous study, we linked 130 protein spots on two dimensional gels with the genes that encoded them. As an extension of the previous study, the number of protein spots linked to their corresponding genes was increased to 227 in this study by separately analyzing cyanobacterial proteins in four different fractions (soluble, insoluble, thylakoid membrane, and secretory protein fractions). The resultant updated 2-D protein-gene linkage database, named Cyano2Dbase, will serve as an indispensable tool in future cyanobacterial proteomic studies. From the data compiled in the Cyano2Dbase, we can extract many items of information concerning translation, posttranslational processing including characteristics of cyanobacterial signal sequences and modification of cyanobacterial proteins. The Cyano2Dbase is available to the public through the World Wide Web (http://www.kazusa.or.jp/tech/sazuka/cyano/proteome.html).

    Two-dimensional gel electrophoresis (2-DE), a method which can be used to analyze the expression of many proteins, is a promising and powerful approach which we have begun to use in the characterization of the complex pathologic processes in Alzheimer's disease (AD). In the present study, a reliable 2-DE database of human brain proteins was created by improving the reproducibility of 2-DE images using an immobilized pH gradient (IPG) for the first dimension gel electrophoresis and Melanie II as the program for data analysis. The brain samples were taken from the temporal cortex of brains at autopsy from 15 AD patients and 15 age-matched controls with non-neurological disorders. About 700 spots were located as consistently expressed proteins in the human brain, all of which were expressed also in AD brains. Comparing the density of spots between AD and normal control, we found that five protein spots were significantly increased, 28 spots were significantly decreased and nine spots were detected only in AD. Two spots among those significantly increased and one spot among those significantly decreased were identified as glial fibrillary acidic proteins. The database of brain proteins in AD constructed for the present study, including the statistical data of density changes in AD, should be a useful beginning for a comprehensive human 2-DE database available via the Internet, which will facilitate further investigation of pathogenic protein alterations in AD.     Following the complete sequencing of the genome of the univellular cyanobacterium, Synechocystis sp. strain PCC6803, within our institute, a protein-gene linkage map of this photosynthetic microorganism was successfully constructed for 130 high abundance proteins present on two-dimensional gels. An additional six proteins were analyzed, but were probably encoded extrachromosomally. In order to demonstrate the usefulness of this protein-gene linkage map, we analyzed the changes that occur in cellular proteins after illumination of PCC6803 cells. The results indicate that this protein-gene linkage map greatly simplifies the identification process of such modulated genes. After illumination, at least three distinctive spots with reduced intensity were detected on two-dimensional gels and the corresponding genes of two of these were successfully identified as chaperonin 2 and a Tortula ruralis rehydrin-related gene. Thus, the combination of the protein-gene linkage map and two-dimensional gel electrophoresis should permit a comprehensive analyses of the proteins encoded by the genome (i.e.,''proteome'') of this photosynthetic autotroph. This post-genome project represents a productive way of exploiting the information obtained from the sequencing of the cyanobacterium genome.

    Sequence patterns surrounding the translation initiation sites of Cyanobacterium were precisely analyzed by the hidden Markov model (HMM) based on the actual translation initiation sites. In a previous study, 72 actual protein coding regions and their translation initiation sites on the genome of Synechocystis sp. strain PCC6803 were determined by Sazuka et al. using protein two-dimensional electrophoresis and microsequening. In this work, we extracted the sequence patterns surrounding translation initiation sites as HMM using the computer program YEBIS. The constructed HMM could recognize all but one translation initiation site. The HMM contains an AG-rich region (5.7 bp on average), as the Shine-Dalgarno sequence exclusively contains purines, upstream of the translation initiation site (-9.7 position on average) and a CT-rich region (4.2 bp on average) just upstream from the translation initiation site. In addition, we found that the second amino acid (+4,5,6) could be classified into two types, one of which had C as their second codon while another of which has a nucleotide distribution relatively similar to the distribution among amino acids in the 72 proteins. This fact corresponds well to our earlier finding that when the second nucleotide of the second amino acid of a translated protein was C, an initial methionine was processed and that otherwise the methionine was intact with high frequency.

    We developed a computer program, GeneHackerTL, which predicts the most probable translation initiation site for a given nucleotide sequence. The program requires that information be extracted from the nucleotide sequence data surrounding the translation initiation sites according to the framework of the Hidden Markov Model. Since the translation initiation sites of 72 highly abundant proteins have already been assigned on the genome of Synechocystis sp. strain PCC6803 by amino-terminal analysis, we extracted necessary information for GeneHackerTL from the nucleotide sequence data. The prediction rate of the GeneHackerTL for these proteins was estimated to be 86.1%. We then used GeneHackerTL for prediction of the translation initiation sites of 24 other proteins, of which the initiation sites were not assigned experimentally, because of the lack of a potential initiation codon at the amino-terminal position. For 20 out of the 24 proteins, the initiation sites were predicted in the upstream of their amino-terminal positions. According to this assignment, the processed regions represent a typical feature of signal peptides. We could also predict multiple translation initiation sites for a particular gene for which at least two initiation sites were experimentally detected. This program would be effective for the prediction of translation initiation sites of other proteins, not only in this species but also in other prokaryotes as well.

    To characterize the sequence features surrounding the translation initiation sites on the genome of Synechocystis sp. strain 6803, the total proteins extracted from the cell were resolved by two-dimensional electrophoresis, and the amino-terminal sequences of the relatively abundant protein spots were determined. By comparison of the determined amino-terminal sequences with the nucleotide sequence of the entire genome, the translation initiation sites of a total of 72 proteins were successfully assigned on the genome. The sequence features emerged from the nucleotide sequences at and surrounding the translation initiation sites were as follows: (1) In addition to the three initiation codons, ATG, GTG, and TTG, evidence was obtained that ATT was also used as a rare initiation codon
    (2) the core sequences (GAGG, GGAG and AGGA) of the Shine-Dalgarno sequence were identified in the appropriate position preceding the 35 initiation sites (48.6%)
    and (3) the preferential sequence surrounding the initiation codons was formulated as 5′-YY[•••]R-3′ where Y and R denote pyrimidine and purine nucleotides, respectively, and three dots represent the initiation codons. The result obtained would provide valuable information for improvement of the gene-finding software, and the approach used in this study should be applicable for comprehensive analysis of the expression profiles of cellular proteins.

    We isolated full-length cDNA clones from size-fractionated cDNA libraries of human immature myeloid cell line KG-1, and the coding sequences of 40 genes were newly predicted. A computer search of the GenBank/EMBL databases indicated that the sequences of 14 genes were unrelated to any reported genes, while the remaining 26 genes carried some sequences with similarities to known genes. Significant transmembrane domains were identified in 17 genes, and protein motifs that matched those in the PROSITE motif database were identified in 11 genes. Northern hybridization analysis with 18 different cells and tissues demonstrated that 10 genes were apparently expressed in a cell-specific or tissue-specific manner. Among the genes predicted, half were isolated from the medium-sized cDNA library and the other half from the small-sized cDNA library, and their average sizes were 4 kb and 1.4 kb, respectively. As judged by Northern hybridization profiles, small-sized cDNAs appeared to be expressed more ubiquitously and abundantly in various tissues, compared with that of medium-sized cDNAs.

    By applying the protocol previously established, we isolated and sequenced full-length cDNA clones longer than 2 kb from a cDNA library of human immature myeloid cell line KG-1, and the coding sequences of 40 new genes were predicted. A computer search of the sequences indicated that 29 genes contained sequences with similarities to reported genes in the GenBank/EMBL databases. Significant transmembrane domains were identified in 9 genes, 5 of which harbored multiple hydrophobic regions. Protein motifs that matched those in the PROSITE motif database were identified in 13 genes. In terms of sequence similarities and protein motifs, 5 genes were related to transcriptional factors. Repetitive sequences were found in the 3′-untranslated region of 8 genes. Northern hybridization demonstrated that the expression of 9 genes was tissue-specific, while the remaining 31 genes were expressed ubiquitously. It was also noted that 17 genes yielded different sizes of bands possibly due to either alternative splicing or alternative initiation. The chromosomal location of these genes has been determined.

    A full length cDNA whose corresponding mRNA is down-regulated during the mouse embryonic brain development was isolated. The cDNA contains a single long open reading frame which could encode a protein with relative molecular mass of 41 kDa. The predicted gene product contains long stretches of prolines towards the NH2-terminus, followed by a leucine/proline rich region. The cDNA probe detected a number of mRNA species in Northern blot analysis. The reverse transcriptase-polymerase chain reaction analysis of mRNA from adult mouse tissues indicated that heart and testis expressed this gene (named NDPP-1) at relatively high levels, while lower levels of mRNA were detected in a number of other tissues. Expression of NDPP-1 was also detected in embryonic carcinoma and pheochromocytoma cell lines, but not in fibroblasts. The cDNA hybridized to genomic DNA from several vertebrates species in Southern blot analysis indicating interspecies conservation of this gene. The interesting pattern of expression of the NDPP-1 gene during mouse brain development and the structure of its putative protein product indicate that this gene may play an important biological role in the development of mouse central nervous system.

    In biorefinery, sugar is a key molecule, and genes controlling brix is the key genes. In our previous studies, the introgression of a QTL associated brix (qBRX-6) detected in sweet sorghum (SIL-05) increased the brix score in culm. However, Ma1/SbPRR37 disturbed the marker assisted selection in breeding, because it located nearby qBRX-6. In this study, we narrowed down the candidate region of qBRX-6 into about 190kb using a chromosome segment substitution line. Based on this results, we established a DNA marker that can distinguish two loci.

    Sugary feterita is a cultivar of Sorghum bicolor (L.) Moench, which accumulates sugar in the seeds. Here, we generated an F2 population by crossing Sugary Feterita with Nakei MS-3B which accumulates sugar in the seeds at low levels. An analysis of the segregation ratio of the F2 population indicated that the phenotype is determined by a recessive gene. A rough mapping analysis indicated that the corresponding gene is located on chromosome 7. Within the candidate region, a gene that encodes a starch biosynthetic enzyme, SbSU1, was located. This gene is an ortholog of maize SU1, the mutation of which is responsible for the high sugar content in the seeds of sweet corn. We carried out sequence analysis of the gene from both parental lines and found someSNPs. Two of them result in amino acid substitutions. After comparing SbSU1 with other orthologous genes from other species, we confirmed that Sugary Feterita possesses a mutant allele. SbSU1 transcripts increased toward flowering time, during which starch is being accumulated in wild-type (Feterita) seeds. These results suggest that the mutation(s) in SbSU1 of Sugary Feterita might also cause abnormal starch synthesis, consequently resulting in the accumulation of sugars in the seeds.

    The three rice mutants, club-shaped embryo1 (cle1), club-shaped embryo3 (cle3), tryptphan deficient dwarf1 (tdd1) were used to study the regulation for organ differentiation in rice embryogenesis by auxin and miRNA. The embryonic phenotype of two mutants, cle1 and cle3, are club-shaped, and that of tdd1 is globular ; the three mutants are defective for the organ formation during embryogenesis. The positional cloning indicates that the responsible genes for cle1 and tdd1 are OSDCL1 and ASB1, respectively.
