    The composition and succession of methanogenic archaea in a Japanese paddy field were investigated
    during an annual cycle by analyses of methyl-coenzyme M reductase a subunit (mcrA) genes and their
    mRNA transcripts, which encode a key enzyme for methanogenesis. The paddy field was managed with
    a double-cropping cultivation, i.e. rice grown in summer under a flooded condition and wheat cultivated
    in winter under a drained condition. The mcrA genes and their transcripts were amplified from genomic
    DNA and total RNA extracted from soil samples, respectively. Numbers of the mcrA genes estimated by
    the most probable number-PCR showed little variation among the samples, whereas those of the transcripts
    and the transcripts/mcrA gene ratios increased in the late period of the rice cultivation under
    flooded condition. In addition, band patterns of denaturing gradient gel electrophoresis of the mcrA gene
    PCR products were similar among the samples, while those from the transcripts were different between
    the samples under flooded and drained conditions. Methanogenic activities of the paddy soils were
    higher under flooded conditions than drained conditions. Clones belonging to Methanomicrobiales,
    Methanosarcinales, Methanocellales (Rice cluster I), mrtA cluster (isoenzyme genes) and Methanobacteriaceae
    were detected in the soils by the clone library analysis. However, the relative proportions
    in the libraries from the transcripts were completely different, i.e. transcripts derived from members of
    unidentified Methanosarcinales and Rice cluster I were predominantly detected in the soils under
    flooded and drained conditions, respectively. These results suggested that distinct members in a wellestablished
    methanogenic archaeal community transcribed mcrA genes and contributed to methane
    production corresponding to soil conditions.

    The gene sequences encoding disaggregatase
    (Dag), the enzyme responsible for dispersion of cell aggregates
    of Methanosarcina mazei to single cells, were determined
    for three strains of M. mazei (S-6T, LYC and TMA). The
    dag genes of the three strains were 3234 bp in length and had almost
    the same sequences with 97% amino acid sequence identities.
    Dagwas predicted to comprise 1077 amino acid residues
    and to have a molecular mass of 120 kDa containing three repeats
    of the DNRLRE domain in the C terminus, which is specific
    to the genus Methanosarcina and may be responsible for
    structural organization and cell wall function. Recombinant
    Dag was overexpressed in Escherichia coli and preparations
    of the expressed protein exhibited enzymatic activity. The
    RT-PCR analysis showed that dagwas transcribed tomRNAin
    M. mazei LYC and indicated that the gene was expressed in
    vivo. This is the first time the gene involved in the morphological
    change of Methanosarcina spp. from aggregate to single
    cells has been identified.

    Bacterial communities at different habitats in a Japanese paddy field ecosystem were compared to understand the bacterial world in the
    ecosystem as a whole by analyzing data of the denaturing gradient gel electrophoresis (DGGE) band patterns and the sequenced DGGE
    bands. The habitats were floodwater, percolating water, microcrustacean inhabiting in floodwater, plow layer soil, rice roots, rice straw
    and rice straw compost incorporated in soil, rice straw placed on the soil surface, plant residues in paddy fields, and rice straw under
    composting process. Phylotype (band) richness, diversity, evenness, and stability of the bacterial communities at the respective habitats
    were evaluated based on the DGGE profile data. Phylotype richness was greater near plant residues, rice straw buried in soil and rice
    straw placed on soil surface, while it was smaller at microcrustacean and rice straw compost buried in soil. The samples from plow layer
    soil and rice straw compost buried in soil showed considerably higher index values for diversity, evenness, and stability, while those from
    rice straw placed on soil surface and microcrustacean had lower values of the indices than other habitats. Sequences of totally 250 DGGE
    bands were assigned to phyla or classes. Distribution of bacterial members to phylogenetic taxa was different among the respective
    habitats. Inhabitants in plow layer soil were most widely distributed among the groups (nine phyla: Proteobacteria, Chloroflexi,
    Chlorobi, Verrucomicrobia, Acidobacteria, Nitrospira, candidate division OP10, Cyanobacteria, and Actinobacteria), while those in
    floodwater and microcrustacean were restricted to only three phyla (Proteobacteria, Bacteroidetes, and Actinobacteria). Proteobacteria

    We investigated the relationships between dynamics of methanogenic archaeal communities and methanogenic activities in Japanese paddy field soils by reverse transcription-PCR-denaturing gradient gel electrophoresis (RT-PCR-DGGE)and real-time PCR targeting 16S rRNA gene (16S rDNA)and 16S rRNA.The investigated paddy fields were managed on a double-cropping system,where rice was cultivated under flooded conditions in summer and wheat was cropped after drainage in winter under drained conditions. Methanogenic archaeal 16S rRNAs were retrieved from all collected soil samples even under drained conditions by RT-PCR.DGGE band patterns from methanogenic archaeal 16S rRNAs were stable throughout the year and were similar to the patterns from their 16S rDNAs.The ratio of 16S rRNAs per one 16S rDNA fragment fluctuated between 9.4 and 1.2 103 and increased during rice cultivations although contrary results were also obtained in some investigated plots.Methanogenic activities under flooded conditions were higher than those under drained conditions. These results suggested that activities of methanogenic archaeal communities fluctuated in a year depending on soil conditions.

    The aim is to acquire new knowledge on CH4 fluxes from soil and trees in mountain and mangrove forests and scale them to the ecosystem level, taking up the challenge of the large spatio-temporal heterogeneity of these types of forest. The reason for choosing these two forest types is that they are both complex but differ significantly in terms of methane flux: methanogenesis dominates in mangrove sediments while methanotrophy dominates in upland soils. The source of methane emitted by the surface of the trunks is mostly exogenous for mangroves, mostly endogenous for trees in mountain forests.

    湛水下で栽培されるイネ(水稲)には土壌病原菌による連作障害が起きない。従来,湛水で生じる土壌の還元・嫌気状態により好気性の土壌病原菌の活動が抑制されることがその原因とされてきたが,イネと同様に湛水下で栽培されるレンコンやクワイにはフザリウム等の好気性糸状菌による連作障害が起きるため,他に原因があると思われる。イネの根圏では地上部より送られる酸素が根から漏出し酸化的となる。このようなイネの根圏で活発化する(1)原生生物の捕食作用,(2)根周囲の酸化還元境界層における二価鉄の酸化反応によるラジカル生成,(3)非病原性の細菌・糸状菌群集の増殖が土壌病原菌を抑止していると想定し,その機作を探る。
    湛水下で栽培されるイネ(水稲)には土壌病原菌による連作障害が起きない。従来,湛水で生じる土壌の還元・嫌気状態により好気性の土壌病原菌の活動が抑制されることがその原因とされてきたが,水稲と同様に湛水下で栽培されるレンコン,クワイにはフザリウム等による連作障害が起きるため,他に原因があると思われる。本研究では,地上部より送られる酸素が根から漏出し,酸化的となるイネの根圏で活発化する微生物活動と生化学反応が土壌病原菌に対する抑止性に関与していると想定する。水稲根圏において,優占して生息する原生生物の捕食作用,根周囲の酸化還元境界層の鉄酸化反応,根からの酸素と有機物で増殖する細菌・糸状菌群集に注目し,水稲が土壌病原菌に対し抑止性を発揮している機作を探ることを目的とする。
    まず、実験に供試する病原菌の選定を行った。本研究ではフザリウム属菌を対象として用いることを想定している。これまで、レンコンやクワイに対して病原性を示すことが知られていたFusarium communeの菌株がイネ(インディカ種)に対しても根腐れや地上部の萎凋を引き起こすことを2021年にマレーシアの研究者が報告した。そこで、日本の水田土壌等より分離されたF. commune菌株を国内の微生物保存機関およびフザリウムの研究を行っている研究室から分譲あるいは譲受し、ジャポニカ種の日本晴の実生苗に接種し、病原性を示すかどうか確認した。供試した6菌株の全てについて、根の伸長抑制と褐変が生じることが確認でき、いずれの菌株もイネに対し病徴を示した。また、病原性の程度には菌株間で差が見られた。以上より、これらのF. commune株を水稲根に病徴を起こす病原菌として今後の実験に供試できることが明らかになった。
    本研究ではフザリウム属菌を水稲に対する病原菌として用いることを想定していた。これまでイネの根に明確な病徴を生じるフザリウム属菌は国内では知られていなかった。さらに、国内で最も多くのフザリウム属菌が寄託されている微生物保存機関のそれぞれの菌株の記載を調査したが、根に対する病原性を明記している寄託株はなかった。このような状況下で、レンコンやクワイに対して病原性を示すことが知られていたFusarium communeの菌株がイネ(インディカ種)に対しても根腐れや地上部の萎凋を引き起こすことが報告された。そこで、微生物保存機関に寄託されているフザリウム菌株の記載を再度チェックし、日本の水田土壌より分離されたF. commune菌株を選抜した。これまでの研究により、F. communeの菌株がジャポニカ種のイネの根に病徴を生じることを明らかにでき、供試する菌株候補の準備を整えることができた。以上より、おおむね順調に研究が進展していると考えている。
    水稲が土壌病原菌に対し抑止性を発揮している機作を探るため、今回得られた研究結果に基づき、イネの根に対する病原性の程度が異なる複数のF. communeの菌株を用いて以下の3つの観点から解析を進める予定である。原生生物による捕食作用については、イネ根圏より分離された原生生物株がF. commune株を捕食するかを調査する。根圏での鉄酸化反応による病原菌の抑止作用については、化学的および生物的鉄酸化反応に伴うヒドロキシラジカルの発生の確認とF. commune株に対する生育抑制作用を調査する。根圏に生息する微生物(細菌・糸状菌)による抑止作用については、圃場において湛水水田条件および落水畑条件でイネを栽培し、それぞれのイネから調製した根圏土壌試料について、フザリウム共培養法を用いてF. commune株に対する抑止作用の調査を行う。

    Microbial communities in paddy field soil exhibit stable and robust traits though the field is managed with annual submergence and drainage. To elucidate the mechanisms involved in the traits of the communities, dynamics of soil microbial community was investigated for 11 years in a paddy-upland rotational field with 3-year intervals of upland conversion and return to paddy field. The abundance of microbial community, irrespective of aerobes or anaerobes, decreased after upland conversion and increased after returning to paddy field in many cases. The composition of bacterial community in the upland periods was greatly different from that in a continuous paddy field (control), but the similarity in the composition between the two fields tended to increase as the period after returning to paddy field increased from 1 to 3 years. Annual cultivation of paddy rice under flooded conditions may create and maintain the stability and robustness of the microbial community in paddy field soil.

    Iron toxicity in rice caused by higher contents of ferrous iron generated under anoxic conditions brings about severe deterioration of paddy rice production in some areas of the tropics. This research project focused on the microorganisms involved in the redox cycle of iron in the rhizosphere of rice under iron toxic conditions. Microbial community structures of iron reducers and oxidizers were investigated in the bulk and rhizosphere soil and root samples of rice plants with and without the symptoms of iron toxicity in an iron-toxic paddy field in the Kou valley, Burkina Faso, West Africa. The characteristics of the communities of iron reducers and oxidizers were compared with those in a paddy field in Japan without iron toxicity. Irrespective of the symptoms of iron toxicity in rice, a clear predominance of iron reducers over iron oxidizers was revealed in the rice rhizosphere in the iron-toxic paddy field, which corresponded well to the higher contents of ferrous iron in the soil.

    Focusing on paddy soil, we analyzed the fluctuation of the redox boundary layer and the response of the microbial community. In the paddy soil surface layer, the dissolved oxygen concentration showed extremely large fluctuation from supersaturation to complete anoxia. The oxidation-reduction potential also changed dramatically in the paddy rice rhizosphere according to the growth of rice. Protozoa living in paddy soils are considered to play an important role as a predator in the redox boundary layer, as there are groups with suitable oxygen concentration or redox potential and a group adaptable to a wide range of oxygen concentrations. Although methane oxidation bacteria require oxygen for methane oxidation, they were able to maintain their activity for a long time even under anaerobic conditions. Microaerobic iron-oxidizing bacteria act in the surface.

The aim of this project was to reveal the functions of soil microbial biomass quantitatively by estimating amounts of base cations in soluble, exchangeable and biomass fractions and flow of the cations from the biomass fraction to the soluble and exchangeable fractions in soil. Amounts of biomass potassium and their dynamics were estimated in various farmland soils such as in rice paddy, upland, grassland and orchard soils. The conversion factors for estimation of biomass potassium by the chloroform-fumigation extraction method were presented in the paddy and upland soils. In addition, a turnover time of biomass potassium was calculated for the first time.
